Put the d drive on another machine and see if the data is still there, if it is, the OS could be suspect.
your biggest problem is confidence in the system--Windows Mil was a horrible OS
Further, check the capacitors on the motherboard--are they ouzing or leaking
and last, the power supply you might consider replacing it if its over 3 years old.
There are basicly 3 interactions motherboard, ide cable, power to the harddrive, the software coordinates everything in a consistent reoccuring pattern. A harddrive winking on and off sounds like a hardware issue but it is conceivable that its a software issue.
