I have a separate 1GB partition on my hard drive for my swap file. Whenever I boot windows pops up a message saying that my drive E is dangerously low on free space and wants me to clean the drive. Is there anyway to stop windows from telling me this every time I boot.

I believe the windows management service is responsible for that . You can try shutting it down then reboot the system to see.

start / run / services.msc / scroll down to windows management / double click and disable then apply.

I'm not sure if I want to risk shutting down windows management, I have read that it is a necessary service. check out Black Viper Windows Services Did you shut it down and if so did you have any problems?
