Hi,
Recently ran System File Checker and came up with two files that may be corrupt. I have no idea how to fix these. This is what SFC came up with: 1. File:IsUninst.exe. Location:C:\Windows 2. File:user.exe. Location:C:\Windows\system. Can anybody help to repair these two? I have windows 98. Is the bootable CD the same as the installation disks needed to repair these files? Thanks.

SFC is not foolproof, and is known to goof up.

As for User.exe, don't have SFC restore it.
First, SFC is often wrong when it reports it as'corrupted', and sometimes when you use System File Checker to restore a Windows 98 system file like User.exe, the wrong version of the file can be extracted result in the inability to start Windows 98 or you will receive protection errors:

System File Checker Tool Extracts Incorrect File Versions

IsUninst.exe is the Windows uninstaller engine, and although you could upgrade to the most recent version, here too I'd advise you not to do anything and relax as long you aren't having any problems.

If ever it should be needed, it can be downloaded: MS Windows Installer

Good luck,
