Not Displaying Version or Check In Comments

I suspect that when you export, it's creating it as new file so the versions will not show. I cannot say about the comments though. Perhaps this file is needed to be on the SharePoint to show those comments?

Is there a reason you can't use the file in SharePoint storage/library?

Apologies for my ignorance but can you explain why the version will not show?

Yes, the versions and check in comments are showing in the SharePoint library but not when I export it as a query.iqy

The reason I want to export it via Excel query so I can view, manipulate and automate the data live vs copy and paste 100's of rows of data or view it in a web browser
