IE settings lost after upgrade

We have a few hundred users on an NT 4.0 network who use a mandatory profile. After updating one machine from IE5 to IE6 the IE settings are gone (homepage and connection settings). This means that every time a user logs on they have to go to the connections settings in IE and enter the proxy server and port number (80). I have changed the file ntuser.man to ntuser.dat, logged on as one of these users, put the settings in, logged off and changed the file back to .man. But it hasn't made a difference. I even took the tick out of the "Don't save settings on exit" box in the ntconfig.pol file. Has anybody come across this problem before? Anyone got any ideas?
