I recently installed a new PSU and video card, and now my motherboard seems to be overheating. I noticed it was over 55 celcius when practically idle, and my computer shut itself off twice. I opened the case and pointed a regular desktop fan into it, and the temp went down about 20 degrees and it worked fine.

I bought a regular case fan, and I am wondering how I should set it up. Right now the only fans are the CPU fan and the fan in the power supply. The only place to set up the case fan is at the back, right below the power supply. Obviously, the PSU fan blows out, and I set up the case fan to blow out as well. It doesn't seem to be helping the temperature at all. Right now it's at 47 celcius (it gives a warning at 50 celcius).

Should the new case fan be blowing INTO the computer instead?

The processor temp seems to be fine... it's an AthlonXP 2300+ (2.0ghz). Yeah, the computer is about 3 years old now. :p

Pretty sure the heatsink is fine... it's the motherboard temp that is getting too high, I believe.

The fan does seem to be helping, but it still seems pretty hot. It's 51 celcius right now...

If you actually touch the heatsink on the Northbridge of the chipset on the motherboard is it really warm? Also is that a temperature reading from the BIOS? The temp may actually be the CPU temp rather then the chipset temp or it may be incorrect since thats really high for a chipset but about right for an AthlonXP CPU.
