You wouldn't notice the difference just by changing the motherboard. However, if you are overclocking your CPU or something, some motherboards perform better than others. Also, if you wanted to upgrade to dual SLI video cards or something, then getting a motherboard that supports this would be required. But if you plan on keeping the rest of the components the same, and you don't plan on overclocking, then swapping motherboards will probably be more trouble than it's worth.
