PC AMD 350 K6 w/Win 98

I may have a problem.

In Msconfig., I had to uncheck Process System.ini file because w/it checked it disabled the mouse function and changed the color and pixel settings to, 16 colors & 640x480, w/no True Colors 24 or 32 bits to choose from in the drop down menu.

After reinstalling the Matox graphics driver and performed Selective start up at Msconfig. (checked Yes to all items during the Selective start up process), I was able to regain mouse function, True color selections and 800x600 pixel selection.

In Msconfig., Process System.ini file is unchecked currently. In System.ini tab, there are 2 files:
1. [boot]
*DisplayFallback=0
shell=explorer.exe

2. [Password Lists]
1=C:\\WINDOWS.000\1000.PWL

There are 7 entries of *DisplayFallback=0 and 4 entries of shell=explorer.exe.

Questions:

1. What are they and should they be checked. What about the password list?
2. Currently pixel and color settings, 800x600 & High Color 16 bit, should the color setting be at True color 24 or 32 bits?
3. Any idea what caused the problems? I performed Housecall, Spyware, System file checker and Internet Explorer prior to the start up problems. No virus or spyware found.
4. Is there any else that I can do to make sure the PC is back to normal and okay?

PLEASE - x7turtle7x or Anyone,

What files should be in System.ini files in Msconfig.?
Should the existing files as mentioned above be checked in System.ini tab; *DisplayFallback=0
shell=explorer.exe
Password Lists
1=C:\\WINDOWS.000\1000.PWL

What are these files and are they important?

What color setting should be selected? (currently it's High Color 16 bit)

Is there any other check to see if the PC is not missing any important operating files that may have been deleted by mistake?
