Backup DOS data on NTFS?

I just bought a new LaCie 120 gig firewire drive, and want to back up lots of data to it. I still use some DOS programs (Clipper database). I understand that a DOS program like Clipper can't access a hard disk formated in NTFS, but is there any reason I couldn't format in NTFS, backup the data there and, if I needed the backup, copy the file back to a FAT32 drive to use it?

Also... is there any reason not to partition and format part of a drive in NTFS, and another part in FAT32? So that DOS could use one partition, and put everything else on the NTFS portion?

There is no reason your data won't be safe on an NTFS partition, and indeed copying it back to the FAT partition will allow DOS to access it.

I format my USB drives FAT32, just so I can take them with me and plug then into any system that can talk USB and access the data.
